Yes, but with a caveat.
The game might not recognise the change right away. When I tested this, it kept giving me the error until a couple of hours later. I'm not sure if it's reloading your save, restarting your game or switching maps that triggers the recheck, but eventually it will recognise the mod and remove the message/debuff.
